Any secured pages not working, checkout, account, etc.

Everything works fine, if I disable SSL. I've created the certificate, modified configure.php accordingly. There is an SSL folder in the root of my web site on the server, which has the certificate in it. Do I need to point the catalog there somehow? Or move some or all of the files in there?

When you click on account, or checkout, it asks about the security certificate and if you click proceed, it goes to page not found.

Any help would be appreciated.
