problem with affiliate program please help

I have been trying to find a solution to this for a long time, I have the standard affiliate program installed that came with the software. However when a affiliate signs up and see's the banner that we listed for the affiliate it shows a field under each banner where the code for the affiliate to copy and paste is suppose to be. However there is not code or anything in those fields they are blank and when the affiliate list the banner up on his site with a link back to our site, once you click a link or product you will see in the address bar that the affiliate id or link isn't there anymore this way it's not crediting affiliates for there sales! Please let me know how to fix this problem it will be greatly appreciated because we really need to get our affiliate program bangin!

I'm not sure if i understand the problems on that "affiliate link encoded" to be the same problem I'm having! So i don't know if it would help....??
