Payment error problems, help please

This is my 1st post and I hope someone can help me. I had to transfer my catalog to a new server and everything went pretty well. But I am getting this warning on my checkout confirmation page;

Also when I go to my payment modules in my admin I get a list of warnings as follows;

Re-upload your files (except the configure.php files of course!). It looks like your ftp program failed to upload everything.

Thank-You for the fast reply. Just to make sure because I'm new at this, How many configure.php files are there?
