QTPro not subtracting stock correctly

While running some tests on a fresh install of v2.0 I noticed that QTPro would only subtract stock on items with two attributes (Size, Color) when 2 seperate items were added to the cart. And only then stock would be subtracted for one of the items.

Has anybody else seen this happen?
Has anybody successfully implemented QTPro with multiple attributes? (i.e. a single t-shirt with multiple colors and sizes which are stocked in odd lots)

I have the same problem, products with two attributes, does not subtract from stock properly.
