Checkout only storing last item placed in basket

I could do with some help. After a bit of testing we launched our site and started getting orders where the order total and subtotal were substantially more than the single item being ordered. When contacting the customer we found that adding multiple items into the basket goes all the way through to checkout process showing them all and showing the correct totals. It then writes to the database the totals for all items but only stores the last product placed into the basket.

Is there anyone who knows where I should look in checkout_process.php or elsewhere to try some debugging code.

BTW. Osmax2.2 customised to add cvv2 and extra address fields and postcode lookup.

If you want to test, then try New Items : Lindisfarne Scriptorium, the Gallery and make sure you put in the order comments that your testing it from oscmax.
