Modules disappeared on prod server no change for a while URG

Folks, discovered today that my modules disappeared from admin.
I get the following and no modules
Module Directory: /var/www/html/includes/modules/payment/ (note that files are in the directory specified) same thing for shipping.

All the files still in place. When I go into catalog, I get message that images directory not found. It gives the idea that something is wrong with paths, but I have not touch my dedicated server for weeks. I had to help a customer with the order so I know that my modules worked today. An hour later wanted to investigate PayPal modules and modules not shown and they stopped working. Any ideas. It is a production server, none of the shipping and payment modules are working.

I was able to trace it to a change on a server done 3 weeks ago. Cannot understand why things work until now. May be cash.

Anyway I had high security setting before things stopped working after setting low security. This are server config params and they determine access levels. I think that changed relative paths.
